Among the main etiological factors responsible for this infertility are infectious and inflammatory conditions. A total of 50% of all infertility described, in combination or alone, is due to the infertility of the male factor. In this study, the metagenomic approach and PCR were used to identify potential pathogens, with DNA genome, in seminal samples from patients undergoing assisted reproduction treatment. For the analysis, the DNA of a semen pool was evaluated by shotgun sequencing and the fragments were processed and aligned using BLASTn. In taxonomic characterization, approximately 25 genera and 120 species of bacteria were detected in the seminal sample and Gardnerella vaginalis was the bacterial species that presented the highest number of hits. Also in this study, 4 species of virus were identified, including HERVs, HHV-5 and HPV-16 and 2 species of protozoa, namely Plasmodium vivax and Toxoplasma gondii. In molecular detection, HPV and Toxoplasma gondii were negative, however, a pattern of positive bands was detected for the latter with the 18S primers.
